According to the manual of Fan Survey,

The effect of the boycott will be reduced by 3% after each home match, as the fans cool down. Should there be another boycott while the existing one still lasts, the effects will be added together (maxing out at 30%).

I guess the effect of boycott to your team is more than 12% at the beginning of the 2nd 1/3 season.
In this case, it is normal. You need time to reduce the effect of the boycott.

Yes, the fan boycott continue over one season to another. And the relegation hits a lot more during the first tier of the new season.
This is by design.
