I officiate at the high school level and have some knowledge of college. Timeouts are timed at the table and not on the scoreboard. One reason is that when the game clock is running that indicates a 'live ball' situation. Timeouts, intermissions, and free throw administration are all considered "dead" ball.
As officials the reason to keep the distinctions between the two is for technical fouls. A player assessed a technical foul during live ball status gets charged a personal foul and the team is charged a foul toward the bonus.
During dead ball situations, all players are considered bench personnel. Any technical fouls assessed are as indirect technicals to the head coach. The team also receives a team foul. However, an offending player receives no personal foul.
