now if a player's so called pos is at center and they are only 6'1 but you put them at PG because they have good driving and inside shooting and avg handling and then you train passing for PG/SG does he get trained that or not because he is a C?

Players' listed positions are just a suggestion - a player will get training for whatever position he actually played that week. If you are training PGs, and this player gets 48 minutes at PG, he will get training.
