All skills were trained. Just one had a visible pop.

Yes, theoretically you can put it that way. However nobody should use these statistics as judgement on how much training has occurred since there's no actual proof behind these actual values.

I'd like to add a related question: I always assumed that, even if skill doesn't pop after training, player will still perform better in games? In other words, player with JS=5.9 performs better than player with JS=5.1 (if everything else is the same)?

Thats correct sub levels are taken into account.
