The balance is checked during the economy update, one country at a time, on Sunday evening, looking at the balance before any of the transactions made during the update. So, if your balance is under -$500000 at the moment the economy update starts, you're eligible for the bankruptcy procedure (you get the email, etc...).
There are four stages (weeks) in the procedure (during which you need to get above -$500000):
first week - you get the first email, as a warning
second week - you get the second warning
third week - we transfer list all the players
fourth week - your team is lost and you lose the team
If you raise the balance above -$500000 before any of these economy updates (we only look at the moment of the update though), the procedure is reset and your team is safe. I hope I'm being clear enough
